Religious themes aside I think Sapphire and Ruby's characters are commentary on Japan's strict social norms (especially ones associated with urban life), implying JP culture would be better if it accepted more individuality (ie kindness to people who are different, or unique thought creating solutions that NPCs can't make) yet without going too far into hyper individualist degeneracy (selfishly doing whatever you want even if it hurts yourself or others).
But finding a balance is complicated. This idea is shown by Ruby's reactionary rebellion where he ends up without moral guardrails ("not only will I be a male fashion designer, I'll also be a vain asshole who abandons my parents and abuses my fish and leaves when convenient, lol take that society") versus Sapphire's rebellion being ironically more moderate ("I'm gonna be a girl Tarzan, but not at the expense of my parents, pets and society's wellbeing"). Especially in context of Pokespe-Shintoism, where being a lone Tarzan is considered a good thing and analogous to real life Shinto priestesses living in nature, so Sapphire's clothing or lack thereof isn't important.
