I chose Jolteon because I didn't know you couldn't catch fainted Pokemon, so I assumed I would be able to one-shot Lugia with an electric move and catch it easily. Years later when I finally got what I needed to transfer my Pokemon from Gale of Darkness to the mainline games the same Jolteon lead me to my first victory over a Frontier Brain. I even took it to an official tournament when I got my ass handed to me at the first match. I eventually lost the cartridge with him on it, but now I have a shiny Jolteon.
I'm also a really big fan of its design. I think it's a very good balance of being cute and cool.
