Unless you mean just transfering the shiny pokemon you already have hunted as your collection, but in that case you could either leave them in the old games or just sit them in Bank/Home with no real difference.
Same goes for a living dex. Having it in Home or having it in S/S doesn't really matter here since you'd need Home to get it there even if they did have the national dex pokemon.
>file will corruptThat's paranoid. The old games had that issue but that was due to them using an internal battery for saving. I've never had any of the DS/3DS games corrupt in all my years of playing them.

Outside Glameow, Pokemon in regional dex tend to cycle pretty regularly in the past and will likely do so in the future. And if they did move from Home to something else, they'd obviously do it in a transitionary way like they're doing now with Bank to Home where both services will be active together for a long time to give people a chance to move on up.
