Gen 1: Just version exclusives.
Gen 2: Version Exclusives but the Box Legendaries have different dungeons.
Gen 3 Version Exclusives and different enemy teams, where the game is obviously made for Team Aqua and Team Magma is awkwardly pasted over them in Ruby.
Gen 4: Just Version Exclusives
Gen 5: Version Exclusives, A few cities and dungeons have aesthetic differences, One city is entirely different with a different Gym leader. Post-Game City has vastly different connectivity features.
Gen 6: Just version exclusives.
Gen 7: Version exclusives, opposite day/night cycles, A different first boss.
Gen 8: Just Version Exclusives.
So which Generation do you think did it best? Do you want it to stick just to version exclusives (I'd prefer no different versions but we all know that ain't happening.) Do you want bigger differences like Gen 3 and 5? Would you like even more drastic differences? What do you think would be a good idea for a version difference?
