Jeebus, This thread got a lot of replies since I left for bed.
I want to believe that there was something going on with the programming of the original game, I mean okay.. I can brush off the whole ditto/mew glitch being intentional however I cannot shake the fact that Ditto is somehow related to mew..

I would say ditto wasn't the intended experiment.. maybe even left over genetically modified ectoplasm that multiplied over time in the pokemon mansion... It's in the same location where they made Mewtwo.
Also, notice how Mewtwo doesn't transform.. and yet Ditto only knows transform. Again, my own personal theory that Ditto was left overs (of mew) the scientist didn't want in creating the most powerful pokemon
