Gen 1 had a lot of genetic engineering and human affectation of the biosphere. Aside from Mewtwo and mew there's Silph Co, the power plant, synthetic pokemon, Bill turning himself into a Pokemon, Eevee's spontaneous mutations, and the starters being all reptiles/kaiju/dinos/whatever
Gen 2 was more traditional and japanese. Ecruteak, Azalea Town, Ruins of Alph, Kimono Girls, and Ilex Forest Shrine.
Gen 3 was pretty overtly about nature. Different from Gen 1 because it's more about coexisting with nature than bending the laws of biology and Pokemonology to our will
Gen 4 had a lot of mythology that before was only alluded to. It was about creation, the universe, and the like. Even the starters are about creation gods: The World Turtle, Sun Wukong, and Poseidon.
Gen 5 is about duality between opposites. You're the opposite of N. Cheren is the opposite of Bianca. Dream World is the opposite of Reality. Don't ask me about the Distortion World. I don't have answers for you.
Gen 6 is all about aesthetics. Lysandre is motivated by the preservation of Beauty. There's a lot of traditional french architecture. Even Diantha and the professor talk about it at length.
The theme of Gen 7 is gay, as stated above.
