The official timeline as stated by the scenario writer is Gen 1/3 ~3 years later gen 2/4 ~not specified ammount of time BW ~2 years later BW2/XY
For the sake of this point I'm using the genration names with exception to gen 5. Essentially you can put the originals or the remakes in those places and their main story is meant to fill it.
Now while ORAS introduced the alternate worlda it didn't change much of anything. It just means there is one version of this timeline where mega evolution exists and one where it doesn't. So RGBY/FRLG and RSE are from the non-mega evolution timeline while Origins(due to it being based on the games story it'll be counted) and ORAS are from the mega-evolution timeline. It also stands ti reason there is a versionnof XY without Mega-Evolution as a part of it's story.
TL;DR: It's like Dirty Deeds Done Dirt Cheap. There are parallel universes but only one where they are searching for the corpse parts while in others they're searching for gems or something.
