Cutting the pokemon out has nothing to do with file size. It never has.
The excuses Masuda gave was that they did it so they could focus on "quality" in the game and because balancing with the entire national dex in mind is becoming more and more impossible. The former is clearly BS as the game is just as lacking in polish as the past games have, the latter may be true but GF has always sucked at balancing anyways.
The real reason for the cut is that it's just something Masuda and the other higher ups decided to do, likely so they can use the regional dex of all future games as a bigger deal than it used to be. Also it'll probably let them do some more shit around their spinoffs to make more money. It reeks of corporate coming in and saying "Hey, don't give them everything we can, we can use sell them the extra stuff later in a different package"
