Mortar no longer being a Flash cave>the Dragon's Den's building can be entered and you can receive a Dratini, possibly knowing Extremespeed>the entire Ruins of Alph expansion>Pokégear trainers have the expanded dialogue and functionality of Crystal like giving away special items>Kurt can make multiple of the same Apricorn Ball per day like in Crystal>Buena's Password remains as an event>the entirety of the Suicune an Eusine subplotAnd that's NOT counting gender choice, a battle tower in Olivine, or the GTS, since those were available in Platinum. The only things from Crystal that were left out were the Pokémon distribution, a couple minor route differences like Route 36's little patch of grass in Crystal, Dragon Den's Headbutt trees in Crystal, Crystal's extra floor in the Goldenrod Dept. Store, and the Mt. Mortar internal layout (though Mt. Mortar got a redesign from GSC in general in the internal floors), the comm center (though the Global Terminal added to Goldenrod serves the exact purpose), the GS Ball, and the Odd Egg.
