Is it possible for the save glitch to eliminate roaming pokemon in crystal?

I cloned some pokemon with master balls before the battle with suicune. In the cutscene in the tin tower both entei and raikou were there before the suicune battle began, just as they should. I caught suicune and did what I always do if I search for roaming pokemon, grab some repel with a weak pokemon in the lead and fly to ecruteak city, go to the route in the south and fly back to ecruteak if nothing appears to repeat it. I've used about 150 max repels by now, still nothing, it feels like they're gone. And because I never encountered them, I can't even verify if they're still there. Did anyone else ever encounter this problem? My only explanation is the cloning glitch fucked with them.
