Then a whole bunch of shit happened during development to delay and redesign the game, while Lugia was designed for the second movie and was retrofitted to the games as another legendary bird and counterpart to Ho-Oh. There is a reason why the connection between them seems a little disjointed outside the lore tidbit that Lugia supposedly dwelt in the Brass Tower before it burned down.
