I am also confused about how many cuts they made to Lillie. In Ultra, Lillie no longer has a romantic cave-scene with you and she doesn't get her dramatic leave to Kanto at the end either.
Why is this strange? Because the anime and merc departments shill Lillie pretty hard. Taking away her two big moments for a bit of throwaway stuff seems... counterproductive?
