Rather than a Pokemon battle, Motherbeast Lusamine fights you herself, and works more like a JRPG boss than just a buffed up Pokemon. Maybe also make it so that you can later make any Nihilego you catch take on a similar form. Rather than leaving for KANTOOOOOO, Lusamine and Lillie stay in Alola and have the doctors come to them (this'll make sense in a moment). The sidequest with reuniting Mohn with his family still happens.
Necrozma's plot happens after Lusamine is beaten and you defeat the League, as part of the postgame, and she tries to deal with it herself as part of her attempt to repent. Expand upon Ultra Megalopolis - turn it into a real, fairly expansive location you can actually explore, rather than a pretty hallway. Each Ultra Beast's world is also expanded, though to lesser extents, so that they can serve as proper dungeons. Add some new Alolan variants for non-Kanto Pokemon, such as Ariados, Stantler, and Grumpig.
Give stat/movepool/ability buffs to Pokemon that need it. Examples:
