It isn't Alain who look like mega charizard x, it's zard-x that looks like Alain. He was using the bond phenomenon all along and just using the charizardite to channel this power. The "y" mega is the one true mega.
It was supposed to be like this until they scrapped the idea so ash would have an asspull power-up and they could sell more charizard merch.
