Kyogre is more that which rules and crafted the ocean as a counterweight to Groudon's dominion and crafting of the landmass.
Rayquaza doesn't "represent" the sky, it is the guardian of the earth's sky, atmosphere etc and rather than being a counterweight to the aforementioned forces of nature it is that which brings balance when there is unbalance.
You realize pokemon has lore and not lose symbolism right?
