While it would make collecting mons harder, it would be fun if each route had one pokemon that was unique to that game in addition to the standard encounters.
For example, first route would have the game's rodent and bird, plus a 1% (or some small number) for something else. For your game it could be rattata, but your friend could encounter zigzagoon.
If that would be too much of a pain in the ass, then they could introduce forms similar to vivillon that would be unique to each game.
