One thing I neglected to mention that becomes important here is that there's been an optional Pokédex button that appears every time you see a new Pokémon. It pulls up the "Seen" Pokédex information for the curious player.
When the player returns to Pallet Town after catching Mewtwo (they spawn there after beating the League, and after catching Mewtwo), Oak will approach them and bring them and Blue to the Lab. He'll debrief them on the massive event that has begun to transpire across the world.
New, never-seen-before Pokémon are Appearing, and widespread panic is being caused, all across the world.
"In Kanto we've seen many unknown Pokémon appearing, but we're the lucky ones. In Johto, Hoenn and Sinnoh, these new Pokémon, called Pokégods, or Missingnos, have already overtaken the existing Pokémon populations. In Unova, there aren't any familiar Pokémon left!"
He'll go on to request that the player head to Cinnabar Island, to investigate a Missingno that is scaring the locals.
On Cinnabar, NPCs will warn the player not to go to the eastern shore of the Island. "There's a POKÉGOD there, and we don't know what it's after!"
Surfing on the eastern shore will result in the guaranteed encounter of a Skarmory. Pic Related. (It's Bird/Steel Type here.) It also has a gender. Your Pokémon still don't, but this will be addressed soon.
The Pokédex button will activate automatically, and give you a glitchy mess of text, the picture of Skarm being replaced by the iconic Glitchy L.
Capturing Skarmory and heading back to Oak will result in him upgrading your Pokédex to the "Expanded Dex". Your goal now is to collect as many new Pokémon as you can, to document them and quell the panic amongst the population. You'll be granted access to Mt. Silver, and asked to catch "the Missingnos known as "Misdreavus, Larvitar and Sneasel"
