Adding new sprites is extremely easy, you just need to put a 288x288 picture with the number corresponding to that fusion as the filename inside of the CustomBattlers folder in the Graphics folder. There's a text file in the folder telling you to put custom sprites there, so you shouldn't have trouble knowing where to put them. Also, the number for fusions is [The head's dex number].[The body's dex number], pic related is an example, Electivire/Chandelure.
The trio fight can be quite rough if you aren't prepared for it, but otherwise it can be pretty easy if you know about it.
