Bulbasaur as starter because Venusaur was great in gen 1. Dragonite as pseudolegendary, I try to train the corresponding pseudo-legendary pokemon in every gen as part of the normal game, they practically feel like gen mascots. Raichu because it feels wrong to leave Pikachu out, but may as well fully evolve it.
GSC/HGSS:

Togekiss
Heracross
Mamoswine
Azumarill
Gen 2 had a lot of pokemon vastly improved in later gens. Feraligatr and Typhlosion are both cool, but the list would be dominated by water types if not for Typhlosion here. Heracross was another gen 2 mascot. Piloswine and Togetic were both memorable gen 2 pokemon that got vastly improved evos later. Azumarill because Pikablu. Weavile and Honchkrow get beaten out by Tyranitar, sadly.
RSE:
Swampert
Salamence
Metagross
Breloom
Gardevoir
Dusknoir
RSE's pretty hard because of so many great overlapping types and starters. Swampert beats out the other starters by just a bit for me. Dusclops was cool as fuck and got a neat evolution in Dusknoir. Obligatory Gardevoir, with Breloom to round out the team. No Flygon as it overlaps with Salamence, unfortunately, and as a pseudo it gets priority.

Not a lot of choice here since only the starters, Garchomp and Lucario were really great, unfortunately. Gen 4 didn't have a lot of great pokemon aside improvements to previous gens. Improvements could be made here, general rule for additions to gens is that direct evolutions belong to the gen of the original Pokemon, so Togekiss belongs to Gen 2 while Gallade is gen 4, though I try to avoid the latter.
