The faster game release cycles definitely hurt it, but more broadly it feels like a Pokemania relic that has outlived its purpose in the machine. It was the Digimon Adventure-esque character-driven story that extrapolated on every little freaking detail when the games themselves were loosely-connected episodes with scare dialogue, but that becomes less necessary the more developed the GF games got. It goes without saying that not every plot point or characterization choice Kusaka comes up with is a winner, either. I won't judge story arcs I haven't read, of course.
