Gen 1 and 2 are all bro material, 3 to some extent.

Mewtwo and Mew together make 1's legendary list the best in my opinion but 3 had the best variety and quality spread throughout. 4 and 5's just felt extraneous, except for Sinnoh's Creation Trio + Arceus.
>Pokemon overall
1 and 3, definitely. 2, 4 and 6 were more filler than anything; not necessarily bad but just fewer Pokemon overall. Never cared for much of 5's Pokemon.
>Music
This is tricky. I think all the games are equal in some regard. If I had to pick exactly one gen though it'd be 1. However I really fucking loved Colosseum and Gale's soundtracks.
>Features
6 by a wide margin has the best features, in particular the PSS.
>Characters
2 and its remakes I felt had the best set of characters, especially with Lance being part of the story, and Silver's dynamic transformation that doesn't really happen to Blue. Honestly this one's hard too, though, because 1's Blue is one of the best characters in the series.
>Region
They're all pretty cool, regions, honestly. Kanto and Johto are my personal favorites, especially together. Sinnoh is great in theory but an absolute cunt to actually traverse. Unova seems a little over-the-top. And Kalos just seems... boring. Which is sad because it has the most potential. But Luminoise is by far the best city in the series.
>Plot/storyline
I always liked 2's story, especially since it was the last game to separate the legends from the main story. 4, 5 & 6 forced that mantra a little too much. 3 executed that the best. 1's story is practically non-existent.
>Difficulty
All games are a matter of level-grinding, but I'd say 1 was the hardest and 6 was the easiest.
>Overall best and worst gens
Looking at the gen as a whole, 3, by far. Two original games + third better game + gen 1 remakes + console games with actual story wins it for me. But honestly, I like every individual game that I've played equally B2 a little less so.
