What if Ditto isn't a mew clone (which doesn't explain why it's in more than just Kanto), but rather the result of the first activation of the doomsday weapon, and that's why it can take on the properties of other pokemon, because its AT field was destroyed so it can't keep any shape permanently. Mew cloning was trying to create mew but failing to keep its shape, essentially the same thing.
