I'd wager Mega Mewtwo being able to beat Primal Groudon/Kyogre since it is the pinnacle of science and engineering and perfect in a way nature could never achieve and while Groudon and Kyogre are powerful in their own right they are still bound to nature.
Hell, in the original movie Mewtwo in his base form was about to destroy the entire world with a storm he created himself.
Yveltal and Xerneas stand out because they are the pokemon of life and death.
The Creation Trio are pretty much gods rather than legendarys
