Each pokemon has 20 files that are allocated to them indivually. This includes things like gender differences and shiny palettes. In order to replace a sprite, you must edit and replace al 20.
If you want to add an evolution like noivern, find the dex number of the pokemon you want to edit over, multiply by 20, and add one. This is the first file in the uncompressed folder corresponding to that pokemon. Do the same with the pokemon whose sprites you want to use, copy into a new folder, and rename them as the files you want to replace in order. After making sure that you have the file named correctly, replace the old ones with these.
If you want to add a shiny palette, you must recolor the first sprite you imported. I also suggest using a hue shifter to make sure the colors were uniformly changed. To import, toggle on "Shiny" and toggle off "Sync", importing the image over the currently distorted original. It should be the last step you do
