I have more of a feeling now that TF will hijack the league, and Lysandre will use a weapon that sucks the mega energy out of pokemon.
That's probably the reason he's using Alain to be strong enough to defeat megas for worst case scenerio. And maybe, he wants to make sure the megas Alain defeats are recorded or something on that "mega power recognizer" device. Or, a little farfetched, but Lysandre might have given him a juiced up key/mega stone which he wanted Alain to test in comparison to other megas. But either way, Lysandre will probably try to harness Bluni/Zygarde's power to reset everything after he's taken out the megas. I can't wait to see how he, and everyone at the league reacts to Ash-Greninja not being a mega evolution.
