Due to a recent oil spill a la BP style in Vermillion Harbor, the water runoff is filtered into the Gym leaving the majority of it covered in sludge/grime filled water. To advance through the gym you have to ride oil barrels to get to switches to shut off the waste pipes pouring sludge that blocks your path.
Turns out the poison-type pokemon of the newly altered gym are filtering the toxins out of the water in a clean-up effort for the city.
