Mewtwo and the Gym leader leave.
From here on your character and the gym leader assault the teams base in his town. Once you drive out them and their leader, the gym leader awards you his badge and a mysterious stone he found on the mountain which starts the chain for the games mascot legendary.
he then tells one of his old friends in the town to fill in for him while he finishes what he started. You see him later as he and Mewtwo work to drive the team out of the very region and when that team is defeated he thanks you and talks about going back to his gym and Mewtwo agrees to work with him in keeping the region safe from Humans who follow the wrong path.
