-if you don't use fullscreen mode, every single time you get into an encounter (trainer or wild otherwise) your window will shrink to unreadable levels and you have to double-click the window button to get it back to a proper size. This issue repeats when the battle ends.
-you are given literally no guidance besides "beat gym", which would be fine if the map wasn't a confusing mess; it's basically a huge bundle of cities and towns on a slightly-deformed square. Also, as mentioned before, the maps are TERRIBLE and you will frequently lose your way on any given route due to trainer after wild encounter after trainer stopping you for battle in masses of bland green tiles
-following Pokémon must be manually activated through B, and do not work indoors. Not bad in concept, but this means that your character manually stops to put the Pokémon away every single time they go inside and will not go inside on your initial interaction (you need to press up twice because the first interaction only prompts the character to retrieve the mon)
-the game isn't on a grid, at all but is mapped like it is, so hitboxes are hell to manage (already mentioned in battles, but this also applies to talking to NPCs)
-half the time you enter a battle, the music won't play (it won't play at all for encounters with Fakemon, for some reason, at least while using the ""original"" ost)
-the item assignment also applies to pokeballs, meaning that you can only use one type at a time and cannot switch (therefore, if you run out of that assigned type, say goodbye to whatever mon you were trying to catch)
-the pokedex has every single official Pokémon and a lot of Fakemon, and yet lacks a basic speed-up feature for scrolling; the scroll bar on the side is nonfunctional, meaning it can take several minutes to get from Kanto to Unova alone (god forbid one end of the dex or the other)
-natures have been removed for no explicit reason
