I've looked at the script a couple times after playing it, nowhere do they ever say that Mega Rayquaza was the first. In fact, they mention pretty damningly that the person who first got Fug to Mega had a rainbow stone, which could only mean that the whole madness with the Hoenn legends probably happened sometime after the war 3000 years ago.
This is corroborate by the fact that AZ himself shows up and tells them who Rayquaza is. I don't think the king of Kalos would be freakishly large and wandering the other regions if it didn't mean that he was already resigned from his position and looking for Floette.
