They left the code in kek it works same as D/P/PT when you put a gameboy advance game in the gba slot of the DS.
If you want them very early game (like rt 201/202 having growlithe 204(valley windworks) having elekid then just check nat dex box in pkhex and then untick it when you're done acquiring them that will let you still get the nat dex later like normal
