It sounds like bullshit if you think about it hard enough (why would they include Misty, May and Brock, but not Team Rocket?; Shudo was out as series composer two years before Advanced; etc.). The only source I could find on the rumor was a translation posted on tumblr and a few other sites (many of which are now dead and unarchived) from Shudo's blog on the Lugia movie where he says Misty doesn't love Ash.
Long story short, I don't think that blog says what the OPs say -- I think Shudo was saying that he and the staff always gave priority to Team Rocket over Misty, so Misty felt less justified in her existence. There's a long rabbit-hole of links without an original post though, so I don't know if there was another source they were using that I just don't know about. I actually talked to Mr. S to see if there was anything more to the story (he had posted the translations to some non-BP/Serebii forum years ago, so I figured he knew the source). All he could tell me was that the Shudo blog was translated by a mod on Bulbagarden. As far as I'm aware then, the rumor started with a misinterpretation of the original blog.
Before I start making claims about people's translations from ten years ago, I want to make sure my understanding is right -- especially if the original translation was done by Dogasu or Dephender, since their Japanese is much, much better than mine. Haven't been working on it in recent weeks because I'll be out of the country for work again starting this week, but a friend knows a translator who works on retro anime fansubs, so I'll reach out to them after the New Year.
