People cite the beginning of the movie as saying many Latis visit the island often, but with a quick rewatch with the official subs, it just says "Latias and Latios began visiting", which is ambiguous whether they mean it singularly or not. As well, everything in Alto Mare itself talks about a single Latias and Latios as Guardians of the city, familiar figures with statues, not that Latias and Latios as a species show up (Which would move from local urban legend to observable phenomenon that attracts a lot of attention). I think the Latioses that appear at the end of the film are meant to be a representation of Latias's brother and father always being with her, which fits a lot better.
