For a long time i thought that Mewtwo was put randomly in Pokemon Village in XY just because it got new megas. But later on i realized thats not the case at all

Sounds like a perfect description of Mewtwo. On top of that it kinda reminds me of "Mewtwo Returns" special where at the end Mewtwo decided to find a place where it would live as a natural Pokemon (not just clone). Well looks like it found it. Its no surprise it chose to live in a very natural enviroment with other Pokemon with similar bad experiences caused by humans
But there's even more to it. To get to Pokemon Village you have to go through Winding Woods, a maze like dense forest where some paths will lead to different places depending on the directions taken. Its almost like magic...or Psychic powers causing that. I know its not confirned and its just a headcanon but its almost like Mewtwo is using its powers to prevent bad trainers to get to the Village and with that its defending the Pokemon living there. It lets Wulfric in because it knows he's only there to help the Pokemon and it lets the player who's supposed to be kind.
Its also no wonder that the forest is full of Fairy trainers who also are usually portrayed as good and kindhearted
