This is about equality, that's what the movie teaches. Mewtwo was fed up with how the Pokemon were treated like slaves.
Then we got the montage about how brutal fighting can actually be, how it hurts the poor Pokemon. How war is bad.

I wish the games and the show of Pokemon would move away from the violence. Focus more on the friendships, the world, and the bonds Trainers have with their Pokemon.
