Throughout the main story you encounter them fighter another team, Team SnagEm (Shut up, I loved Orre), who are at most petty criminals. Angered that this syndicate has spread so far, albeit far from it's source, they spend time trying to overthrow the League, in the name of conservation of the Pokeworld. Under one strong mysterious leader of course.
Throughout the game, you catch them trying to hunt down reformed criminal members, researching into legendary pokemon, and once trying to take over a gym.
