>Skyrim/Oblivion open world exploration. They touched on this in the anime where Brock tells Red that since he hasn't won badges he'll only use 2 pokemon against him. This would allow the gym leaders to scale with the player, using more and/or higher leveled pokemon in the battle.
>Ability to change pokemon from one pokeball to another, even allowing the player to chose the Masterball design. This would be a cosmetic change happening only to already captured/hatched pokemon. As usual, traded pokemon cannot benefit, because fuck you, that's why.
>Give HMs to the trainer. This way you don't need a HM-slave to explore the area.
>Ability to join an enemy faction and play as the villain.
>Ability to rob NPCs of their pokemon, a la Team Rocket.
>Bounty hunters chase after Pokemon stealers. You also encounter Pokemon stealers and can do bounty missions.
