Also, it's not that I was in agonizing pain during Delta Emerald, I just found it dull and I spent the whole time waiting for it to get to Rayquaza.

Wily Tower is one of the best sets of levels in the classic series, being able to use any of the weapons from 1-3 was fun as hell, the Genesis Unit has great designs, I don't see how you can hate it. And the development behind porting MM1-3 into Wily Wars was a disaster according to Infaune so you're not even correct on that; the issues show since you'll occasionally run into a glitch.
I mean if I were just planning on playing any of MM1, 2, or 3, I'd pick the NES version because I prefer the art style and can play it in English at 60hz, but the ports are almost as good as the originals and Wily Tower is just god-tier.
