Mainly because Nintendo still makes most of its money from Consoles and game sales, if the mainlines leave their consoles, they lose quite a few sales (ignoring the games, a Pokemon game increases the console sales by an easy 6-7 million lifetime, many of which will in turn buy more Nintendo games)
Pokemon spinoffs don't matter as much, while they sell well they don't really diversify their game's lineup and don't break records, either, Nintendo still gets most of the Pokemon money from merchandise (Most of the software revenue goes to GF or TPCI depending on the developer) so spinoffs not hitting the console is not a deal breaker
