I think it's probably done to juxtapose the masculine elements of Red and play into the Japanese trend of making male villains display female characteristics. In the overworld sprites other differences are more obvious between the two; Red has broad shoulders that go into a firm core and standard male legs, while Gary has small shoulders that widen into a soft stomach, wide hips, and large thighs.
Both of them are modernized, but I think Red is supposed to display a traditional masculine energy while Blue is basically a sassy and confident metrosexual. The chemistry between them was likely intentional - a move to build up more interest in the franchise and play off of nostalgia again(not just from a fujoshi catering standpoint, though I think making Gary flamboyant instead of more sneering certainly had fujoshis in mind).
