There are many eusocial animals where each colony could be argued to function as a single animal in a sense, and would collapse if it weren't for how its colony is set up (Naked Mole Rats, Ants, and Bees for the main examples).
It becomes weird when you enter Pokemon though since they're much more fantastical, but also a bit more rigid. Each Pokemon, even if composed of tons, is still considered just (one) Pokemon, and the rules of only 6 per team and one in each Pokemon make it even more confounding.
