This is portrayed very very intentionally to mean something to Ash and is an important and unexpectedly nuanced lesson from Pokemon: If being a Pokemon Master means understanding the hearts of Pokemon, sometimes that means understanding that a Pokemon doesn't want to be yours, and to respect their wishes with a smile. They may end up following this lesson in MPM 11 (the preview implies that Ash does some rainy thinking about where he is as a person), but I think it was conveyed appropriately here well enough if they don't touch it again. That's a real mature stance for a Kodomo anime to take, very happy with this.
-Misty wonders what kind of home they're running back to, and Brock speculates that it'll be a place of peace. This moment gives Ash the push he needs to want to visit home, leading us into the final episode in Pallet town.
-The narrator mentions that this meeting has "etched itself into Ash's being". To me, I believe this has more to do with the growth he's made to accept that Latios isn't his, rather than Alto shipping... HOWEVER
