This is where the dev's boner for stupidly hard gym puzzles gets ridiculous. It's not that hard once you figure out how it works, but all the explanations are fucking horrible.
Basically, there are three chambers on the bottom floor. On every other floor there are movable rooms, only one of which has a web that can break. You break this web by falling onto it from the floor above, so you have to move around rooms to get the correct room below.
The very last web to the gym leader chamber requires you to fall all the way from the top floor, presumably so anyone who can beat him dies.
