The broader Nintendo question is a very interesting one, since you could argue that Nintendo was stronger on the portable side more often than not. I haven't played nearly enough Ninty games to feel like I have a say there.
Pokemon 3D transition just feels like the seams of Game Freak's development process getting put on full display. I don't know how much they're changing for better visuals so much as better visuals simply dragging everything else down.
