Literally thousands of plant species would immediately go extinct and ecosystems would collapse. It would take centuries for the environment to adapt to such a radical change.

Flabebe and cutiefly are likely to be relegated to specific regions and they would clearly only be able to pollinate certain species. I don't think you realize how specialized some plant species are that they literally are only pollinated by one insect species
Ecosystems work in the pokemon world, but how similar, more importantly how DIFFERENT, are they from ours? The genetics of slow growing species are extremely complicated and mutate slowly; most large animal and.plant species have developed complex systems to prevent mutation since it's usually bad. It would honestly be a mass extinction, speeding up the one were currently in now.
Also, it might lead to extinction of pokemon species. Are we counting prokaryotes and single celled organisms as something that would be replaced? What about viruses? Only 10% of exotic species become established meaning the majority are unable to survive. Not only would it be mass extinction of native species but a mass extinction of pokemon species as well.
