Gen2 has a National Dex, which allows Pokemon outside the Regional Dex to be traded in or transferred from an earlier game. To get Omanyte in a Gen2 game, you hook up a Gen 1 game (Red/Green/Blue/Yellow) and trade it in the Time Capsule. It's the exact same Omanyte, down to the stats, and can be used in any battles and trades you have in your Gen 2 game, despite it not appearing in the Regional Dex~
