Please note that I say Masuda and Masuda alone because I don’t think Game Freak hates Johto or the starters from there. There is no why they would have put Cyndaquil in legends if they didn’t at least like it (it sure as hell wasn’t a marketing/popularity decision , everyone already worships Charizard so they could have easily used that and called it a day), please note that legends is being made while Masuda isn’t at Game Freak.
