Have you seen the little pentagon on the summary page of your Pokemon? That will be proven soon as a method of showing which Pokemon were caught in Kalos and which were transferred up with Pokemon bank.
This means that only Pokemon marked with the pentagon will be usable in rated battles

remember the blue pentagon is important! Pokemon bank is obviously a way that GF can mediate the transfer of Pokemon and make it unable for hackmons to be edited in any way to make them eligible for use in Kalos rated battles
