Take for example Ghost Pokemon. The series makes it clear that they're not actual ghosts. The new Poketoon even had a line where the gengar tells the girl turned into gengar that they're not ghost but Pokemon. In fact once the kids learn the true identity of the 'ghost' their fear goes away.
Pokemon draws heavily on animal imagery, and plenty of Pokemon draw heavily on animals like Pidgey, and presents Pokemon in a certain animalistic way rather than present them as separate beings from the wild life like many other series with monsters. The pokemon and the wild life are one in the same and it's how you can get screencaps of something that looks like a ghost eating food like your common pet since I'm pretty sure that's the image they want to invoke otherwise there's no reason for their food to look this way. An anon posted an interview in which Sugimori said that even if Pokemon had scary lore behind them they're depicted as friendly and approachable creatures and I also believe they made their universe so that Pokemon can also be in a way familiar creatures despite their supernatural abilites.
