The humans 1000 years ago weren't the only humans ever to disappear, that society did as well when Mew severely offended a Goddess of fate in the form of Ninetales but wasn't actually one it only chose that form because they share a similar ability to weave destiny.
The society didn't actually Mew but consider it a great friend, a thousand years before even that point when their ancestors moved into the jungle Mew protected them, showed them were to find food and to avoid danger. Mew nurtured them, Mew didn't want to be worshipped it just wanted more friend. The day the goddess came was basically like a thanksgiving festival, Mew was there celebrating, getting pats, playing with children, even conversing with people telepathic thats how much it trusted these humans.
Goddess asks to join the festivities, Mew senses its maliciousness and three times refuses it with the third time being quite stern. The goddess says nothing, it flicks its tails causing a strand to appear between the tip of two, with a third tail she severed it. 1000 years earlier a rock tumbles into the path of a child in those ancestor humans group, it trips causing the group pause for a moment to pick the child up. They take a different path resulting in them never meeting Mew and starving to death in the jungle.
Mew suddenly finds itself alone in an empty city with the goddess, the city itself a mere paradoxical echo of a society that never was. Mew cries out in such immense anguish even Arceus notices but then instantly forgets why its so sad.
After that Mew sticks the jungle because it makes it very happy but it can't remember why or understand it.
Arceus curses the Goddess which leads to its motivations for being a threat in my AU as lets face it the universe is a big ass place for a goddess to choose Earth to hang out long term
