For that matter, you still have to consider Game Freak as a sort of quasi-separate (whatever their actual relationship is) so their goals might not align with Nintendo's, and vice versa.
Like I mentioned in another post, you should probably transfer all your Pokemon now while you can. Third-party servers might crop up, if not already, but that doesn't mean Nintendo/Game Freak won't close or patch out access to that specific functionality to stave off hackers, despite how rampant they are within the gaming industry.
